The pace bowler pulled up with his left hamstring immediately following a delivery of the fourth over at the MCG.
The touring camp reported Atkinson felt some "soreness" and was to take time off the field in order to be assessed "during the day".
The final Test of the series at the SCG gets underway at the end of the week.
The visitors have already lost fast bowlers Mark Wood due to knee trouble and Jofra Archer to a side strain on this Ashes tour.
A replacement bowler was added to the party as cover for Wood.
Atkinson struggled early in the series, managing only three wickets.
He was omitted for the Adelaide match, before being recalled for the Melbourne Test in the playing XI.
The county bowler improved at the MCG, bagging two scalps during the host's first knock, before adding 28 with the bat among just a trio of England players who passed ten runs.
Post a single over at the end of day one, he returned on Saturday morning and had nightwatchman Scott Boland caught behind.
However, on the final ball of that over, he bowled a change of pace to the batsman and suddenly grabbed his left hamstring.
Atkinson was brought back for the Boxing Day Test having missed the previous Test.
